For me it would be 3 overall. Nemesis is just one of those bosses that come once in a generation, and it was the first game that really sold me the gaming medium, as something that is worthy to surpass the movie industry when it comes to scares. There was never a boss and I doubt that ever will be, who is so persistant to catch you, and you feel the dread every time he arrives, or you think he will arrive.
Gameplay wise 4 edges it out, but seeing just how far that game pushed the PSone is just mindbogling to me, even today. IMO it was the Uncharted/Halo of today, when it comes to technical marvels
