Where are you getting that 500k number? It only sold 180k in Japan, NPD's first month had it at 50k (VGC is likely overtracking it a bit since VGC has it at 120k). VGC has EU ar 90k which may or may not be accurate (I'd bet on a little overtracked though). Even going by VGC numbers it's only at 420k.

Money from a 50$ game goes to retailers and transports and publishers and developers and console manufacturers and etc.

I'd say only about 20$ goes to Mistwalker (or Nintendo depending on what was the deal). So that makes roughly a little less than $10 million. The game was in development for at least a couple of years and so I really don't think they made that much money with the game. But considering it was financed by Nintendo who cares LOL

But for a publisher like XSEED who simply bought rights to publish it in NA surely made a good amount of money out of the deal.

I think it's a bit more complicated than that as well.  Usually money per sale goes solely to the publisher, and the publisher pays the developer a lump sum for the work done, and perhaps in the contract they'll get more if the game sells beyond expectations.  So the NA sales money would get mostly to Xseed, and they perhaps paid out some lump sum to Nintendo for the rights to publish it.  I'm sure it differs for every game, so it's really tough to say.
