It's similar to bioware for instance,
they use Eclipse/Lycium Engine for Dragon Age and Unreal for Mass Effect.
SE's used unreal 3 engine before with like last remnant. Each different engine has strengths and weaknesses. As well as localization issues. For instance with the Last Remnant they had issues with the instructions. The same probably applies for SE luminous/Crystal/Agnis going over to english.
I'd guess this is probably for the eidos teams.
And depending what a game is, if you're making a game tailored to an engines weakness you're going to be spending a lot more time modifying that engine.
