The Face Mechon are piloted by (perhaps a better phrase would be "bonded with") Homs. The red streams of ether you see running through their bodies (that Shulk calls a great deal of attention to the first time you see them) are basically the blood/essence of the other Homs they've consumed to power their frames. So basically Homs blood is running through the entire Mechon body. Thus, the Monado is unable to cut through them normally, due to the restriction placed on the blade. This restriction is later lifted when the giant (whose real name I can't recall at the moment), possessed by Zanza, is freed from Prison Island, and releases the seal on the Monado. After that, the Monado can not only hurt Face Mechon freely, but can hurt people as well.

That...sorta makes sense I suppose. But it misses the fact that you can't cut them because they contain the blood of Zanza, which I believe is the thing he unshackles in Prison Island (hence why Vanea and Fiora call it a 'double-edged sword').
