True Grit is the only one that comes to mind, as I've seen both and found that the Coen brother's version is the superior movie (funny since I'm really not a fan of the Coen brothers... but it really was a fantastic movie).
The other one that I'm on the fence about is Willy Wonka/Charlie and the Chocolate Factory. Both are great, and are quite different from one another. Gene Wilder was the better Willy Wonka, but I found Tim Burton's world was more awe inspiring. Too close to call on this one. ^_~
