when i shut them down i use the stop command. when windows shuts it down it stops the java gui first, which is the same as the stop command from what ive read.
note its supposed to shut down the gui first* i was not home for the last windows run shut down, and the only test i ever ran it worked properly allowing chunks to save in the command prompt.
