It usually has no effect. I don't think it is having any effect now; as Nintendo probably wouldn't have had anything for this half, either way, had the 3DS been held off to June. I also feel that they're going to announce a ton of titles at E3, and that would happen as well if they launched the 3DS in June.
The 3DS thing is more about a hole in their schedule....... On the bright side though, at least nowadays the holes in Nintendo's schedules are usually no bigger than 6 months, on the N64 a 6 month period between games was a usual wait, and the holes exceeded 1 year. Gamecube I am not really sure about since I didn't really follow it, but |I am guessing it was even worse since Nintendo's only classic on the system was Wind Waker.
