I'd say:
1. Bowser's Inside Story (DS)
2. Superstar Saga (GBA)
3. Partners in Time (DS)
All of 'em are great, but Bowser's Inside Story feels the most polished and fun. SuperStar Saga is still the most humorous one though, Fawful is at his best in that one. 
Partners in Time was fun too, but felt the weakest out of the three in my humble opinion.
