My biggest problem with the story is that it the back story they make for Samus does not seem to match up with the story from the first Metroid.  The story in that one goes that the Federation has to call on a the greatest bounty hunter in the galaxy.  This bounty hunter is shrouded in mystery, and no one knows 'his' true form.

So I guess they just retconed all that to give Samus more of a history with the Federation.  It is bad, lazy writing to do that.

Then there is the annoying thing where Samus's height changes radically between cut scenes.  The suit should only add two or three inches at most, otherwise her feet would not make it down to the boots of the suit.  Instead it seems to add about a foot and a half, if not more.
