Paint doesn't damage him, it just clogs the gears in his arms so he can't move. It's tough, because it won't stay clogged forever, you you need to focus on painting both hands instead of just one at a time. Once both hands are clogged by paint, you can jump on them as platforms to get closer to the face. All you need to do is paint the clock tower face and he'll revert back to his normal self.
