The only case where I could see a problem is if you buy a game early and don't play it for months when a GOTY edition is announced (Dragon Age in my case...). As long as you played the game and would consider buying a GOTY version, it was already worth the money. GOTY editions also usually drop much faster in price, so it's no real problem buying the same game twice, even though you're basically only paying the price of the DLC and get the game for free.
