I personally don't have any eyesight issues, but I just wanted to point out that you're still getting a hell of a handheld even if you turn the 3D off.  Actually, if a developer is so inclined, they can make the graphics look better in this mode since it doesn't have to render the game twice.  For instance, I read somewhere that Resident Evil will have strong anti-aliasing with the 3D turned off, while it only has a little with the effect turned on.
