According to most of the discussion Nintendo's had on the topic, they didn't know how to approach a metroid game on the N64. They weren't sure how to make it a 3d game and were worried a 2d game would sell worse then Super Metroid. Super Metroid was considered a flop by Nintendo (even though it actually sold pretty good), Nintendo just expected much more out of it considering how good the game is. They advertised Super Metroid like crazy and saw very little in returns on the advertising.
