The bad is the hub world, the way that the story was told (The story being integrated into the gameplay like in S3&K was much better), too many characters, separate campaigns for the characters, the overall levels didn't look and feel like the Sonic world of small islands that was intruduced in the older games, no awesome 3D Green Hill Zone, the cartoon world of Sonic colliding with a real human world etc.
The good being that it had gameplay that worked in 3D, new level design elements, fun minigames, chao breeding, wow factor of first Sonic in 3D, absolutely stunning graphics at the time, VMU integration etc.

SA2 didn't introduce many new good things like SA1 did, but it built upon the bad stuff and it was disrespecting the legacy of the older Sonic games. Shadow was introduced, but this was pointless becasue Metal Sonic was already there and suited the robotic theme of the villains much better. Even more annoying characters like Rouge the Bat were introduced. Treasure hunting levels were made even worse. An even more RIDICULOUS story was introduced (That involved the president of america WTF!)

The things that made me forgive SA2 were that there was finally a Green Hill Zone in 3D, and that the Sonic levels were really good.

Unfortunately, later Sonic games kept building on the bad that was introduced in SA1 to the point were they became unforgivable.

I really liked the hub world. But I guess a lot of other people didn't.
