Are you certain? If you're talking about the decision to rescue the slaves, or to make peace with the Western Division, I've played it both ways, and neither one seemed to have much of an effect on my Chaos Frame.

I don't think that's what Khuutra's referring to: I make a point of killing all the enemies on almost every map save for the last one, and I still end the game with a 100 Chaos Frame.
