ohhhh yes they will.
I had a totally different profil name when I played my 360 for the first days. My username was already in use by someone when I created my first LIVE account, so I just changed the name of my offline profile to an available name (my current XBL username) and created the account.
I did that 2 years ago, so I can't remember everything at the moment, but the achievements and everything were carried over to my LIVE profile.
