It was a great game for it's time and it brought Zelda into 3D, so naturally I will always love it for that, but I think both Wind Waker and Twilight Princess were superior to it. I also prefer A Link to the Past(my favorite Zelda-game), which bumps it down to 4th. OoT is a spectacular game, and if I compare it to a game from any other series it will in most cases win, but when I compare it to other games within it's own series it falls short.
EDIT: For the record, I also think Ganon should stay. There's no reason to have him go away, and it would most likely cause a lot more anger than it would cause happiness.
