You could add the Trace Memory, Sin and Punishment, Endless Ocean and Legendary Starfy franchises.

I'm only adding franchises which Nintendo themselves develop, or own the copyright to, or have a significant stake in the company (Golden Sun). Those four may be published by Nintendo but the developers and IP are independent.

I don't know about Trace Memory and Endless Ocean, but you're wrong about Sin and Punishment and Starfy. Nintendo own both those IPs. They won't ever be going anywhere else, because the IPs are Nintendo property. Note how they're both present in Brawl, too.
