I'm actually fine even with the runeys existing, but they seriously need a rebalance. It should:
1) Take them longer to die out (no need to micromanage daily)
2) Be easier to gather (I'm STILL not 100% sure if a runey is in range...and why do some of them float above where you can see them?! For that matter, why do most of them vanish when it rains?)
3) Be quicker to gather (the harvester's animation takes five seconds..each time)
4) Be much better explained (Hey look! I now have fifteen rock runeys where I only had one yesterday. Where did they come from? I dunno!)
5) Have a much smaller penalty for ignoring them (Are all your runeys dead? Enjoy taking 18 days for your turnip to grow!)
I get the feeling runeys were pushed in at the last second, so the developers never had time to fine-tune them. They're a sour note in an otherwise fantastic symphony.
