NES: Super Mario Bros. 3
SNES: Super Metroid (although I personally like A Link to the Past more, I think Super Metroid just barely manages to be the superior game)
N64: Super Mario 64
GC: Tough to say. I think I'll have to go with Metroid Prime. Though I think Wind Waker and Twilight Princess are worthy, they were elaborations on an earlier formula (Which is absolutely not a bad thing), but Metroid Prime was something completely new.
