This is quite possibly the worst explanation for not having the points combined ever. It is entirely irrelevant why the person buys the points. From Nintendo's end it is all the same. Cash comes in regardless. If you want to know why people are buying them then I suggest they check the games sales the sure as hell make sure to track. This will tell them not only which system is having money spent on it (which is irrelevant) but also which games are havign money spent on them (which is extremely relevant).
The only reason I can think of to not combine the two is because they are keeping the two systems entirely seperate server side. I can think of a handful of half-baked reasons to do this, but it does make some sense. This doesn't explain why they converted the name into just general Nintendo points, but thats an explanation we will never get. The cynic in me says they are seperate to keep people from spending left over Wii Ware points on DSi games. The optimist says it is to prevent people from using free DSi points on the Wii. Neither makes much sense though.
