Although, Nintendo takes a chunk of the revenue for Wiiware doesn't it? so is the 55-60% revenue including all money spent on Wiiware, or just that which goes to 2Dboy?

Normally you'd count the whole enchilada, not just what 2D-Boy takes home. The same goes for Steam and retail. But when you stick it in context (talking about how much they were in debt after pre-orders, plus giving figures for their website, plus the use of "their") it sounds plausible that they're talking take-home.
