Yay, something I can answer.
The arm was uncomfortable, so he replaced it with a prosthetic one.
However, he had to be Liquid-and this is where is gets confusing- to fool the Patriots into thinking that he was Liquid, so that the Patriots would help Snake overthrow Liquid, and in doing so, help the ex-Patriots find Big Boss, and...
Okay, I don't get it either.
