1) My favorite upgrade would have to be (and maybe I'm breaking some rules here) the combination of screw attack and space jump in Super Metroid. Both on their own are cool enough, but it is the complete sense of power and destructive force you contain when equipped with these two items that makes you seem almost invincible. It is truly a feeling that hasn't quite been replicated in the series since. The limited screw attack in Echoes gets close, but doesn't have the precision nor the longevity. Five somersaults pales in comparisson to the infinite number possible in Super Metroid.
2) My favorite room would probably come from the first game in Brinstar. It is the room just before you get the varia suit. If you have the freeze beam you can get this item earlier than expected by allowing one of the corkscrew enemies to join you from the corridor below. While I'm not very good at sequence breaking in the Prime Series, the original games were made for it. This was the first sequence break I discovered.
3) The original Metroid will always stand out to me as the most difficult because it was the one that frightened me the most. I wasn't allowed to play games very often when I was a kid, so I had to play the game at night close to the tv with a cover over my head so my parents didn't see the light from under the door. Truly immersive gameplay experience there.
