Most people barely/ never use the 3D on the 3DS screen. It gives people headaches and the effect is lost with the slightest movement so most people don't bother. Also, most 3DS owners never use the augmented reality features, and most people never use the 3D camera features.
The 3DS battery is far worse than most smartphone batteries, so size has nothing to do with it. It's about the strength, not the size.
No one said anything about the Nintendo phone not having any buttons and only having touch control. It could easily have buttons.
The Nintendo phone could easily have a top and bottom screen, there's no reason why it couldn't. Sony even makes clamshell dual-screen mini tablets.
CPU between 3DS and smartphones cannot be compared as clock speed is a meaningless characteristic when comparing the two. They are completely different architectures. Same with GPU.
3DS XL screen is huge, but the pixel density is extremely poor. The vast majority of people prefer higher resolution to larger screen size. The native resolution of the 3DS cannot be increased, so no matter how big the screen is, it will only look worse the larger it becomes.
