I would bench Warren for a stage or two, then bring him in afterwards. Try to have him fight units that have lots of undead, ninjas, wild men, and wizards, and other chaotic units. That goes double for your Lord.
As for the towns, I believe in this game it's not the alignment that matters (you're thinking of the sequel), but the unit's average charisma score. In general though, a high-alignment unit will have high charisma, so keep that in mind.
Oh, and Kasz has the right idea. Ninja Masters are the low-alignment version of Paladins (they've got higher intelligence and agility, but lower health and strength). Switching to them isn't a bad idea. Just don't go for Evil Ones! They're fairly useless, which is sad because they look so awesome.
