From my understanding, the Japanese company sells the license to an western publisher and then, the product becomes property of that publisher in that region. Licensing deals work differently every time, but yes they're most often ratios based on sales volume these days. I'm not privy to the details here, but when the Muramasa megaton came down, XSEED's president said they lost the game specifically because Ignition offered a better deal. I'm pretty sure Marvelous saw plenty of dollars in the process...
