At first it was my knees, now my groin needs to get used to it.

The second one. This is the only stretch I've ever had problems with.

You should do inner thigh lifts, outer thigh lifts, squats, and try to do some running or jogging.
Also, lifting your heels up and standing on your toes, up and down in a slow controlled motion will tone your calves.

Certain people's body stores fat into their stomach, well mine stores it into my lower body, thus making it larger than the rest of it. So that's why I'd like to work it out so it looks a bit better with my upper body. I think if I lose 2 inches to the hips and make my legs firmer, it would be good enough.

U want to look like a boy?
Also, working out never decreases your muscle volume. Only by eating less can u lose those inches, and when it comes to proportions it's the other way around - if anything, you should train ur upper body to make it bulkier compared to your lower body (which is extremely hard for a woman though).
