You should get an achievement/trophy, so I'm assuming the stories come together when you go with Duncan to the city.

Got my copy preordered. It's definitely going to be awesome in my eyes, but I am annoyed that I have to wait an extra 2 weeks for the PS3 version to come out in Australia.
