I havent played the Wii version but i know on several ocasions ive had pikmin die on me because they were under the things body as it fell. I dont really think its a glitch, but im stil surprised that you lost 40 to em (since if a bulbear is what i remember it is, its not that big - so 40 seems unreasonable).
at best just restart the day over - a bit of a hassle, yes, but 40 pikmin near the early game is downright devastating to your progress - especially if they were mostly flower pikmin.
