Considering Batman's stealth is probably better than Snakes, and all the other advantages Batman would have, it wouldn't even be close. Though you'd have to write it close, so that it wouldn't be boring.

The batman beats supeman comic was written by batman writters, so of course batman's gonna win. If superman writers did the comic, well there wouldn't have been much of a fight. I didn't picture any gadgets or anything like that in the fight I pictured them one on one fighting in like the bat cave or on shadow moses island.

Yes I do, good point. But still he does kill more than batman so in comparison to batman he is; plus I was thinking more along the lines of in game stuff anyway where I do a lot of killing with snake lol.

Snake is infiltrating one of Bruce Wayne's warehouses in Gotham City. He's after Wayne Enterprise's new nano technology (because it's ALWAYS about nano technology).
Security is no problem for a man of Snake's skill. Just as Snake is about to claim his prize, a raspy voice yells from the darkness, "PUT IT DOWN!!" It's Batman.
"I'm Batman", Batman says in his grizzled voice.
"What did you say?", Snake replies in his own raspy, cigarette ravaged voice.
"Huh? I don't understand you." Batman says.
"Otacon, what's he saying!?", yells Snake into his Codec.
"What the hell!? I can't understand EITHER of you!! Your voices are too raspy!!", screams an irritated Otacon.
It goes on like this for ten minutes, until Snake and Batman finally get frustrated and walk away.........

Batman have killed before. Go read "The Dark Knight Return". He killed the Joker in that story.
