Planescape: Torment has the best story and ending to any game I've ever played.
Also some off the early Wing Commanders (4 was the best) have some awesome plot and the greatest endings in video game history.
Niche game however don't get much attention from these type of greatest list which is a shame because sometimes it takes more love to create a game you know isn't going to sell as well as the next big shooter.
