There have been many interviews where this has been mentioned.  He more of a sound supervisor nowadays.  Very sad, but true.  Here's one interview, but you can find plenty more to confirm this.

The article states that the last game Kondo scored was Ocarina of Time on his own.  That's true if you wanna be technical, but you could say Majora's Mask was the last game as he scored, as he composed the entire soundtrack save for three battle themes written by Toru Minegishi.

He still writes pieces here and there, but it's not the same.  I'd love for Kondo to start being on as many projects as possible like the old days.

 

I see. I had known about that for a while - you made me fear he had given up his job altogether. Still, it certainly has had a negative effect on his output. On the bright side, I think he would want to get in on the action as much as possible with Zelda Wii, as he's been talking about composing Zelda music for an orchestra for a while now. He did some work on Galaxy after all, and I certainly wouldn't mind him and Mahito Yokota co-working on the next Zelda.

It was rather obvious that Koji had become less involved with soundtracks after Majora's Mask. The Wind Waker's soundtrack is nothing like that of previous Zelda titles, and Twilight Princess has by far the least memorable soundtrack of any console Zelda game.

His music went a long way to creating the atmosphere in Zelda titles, and I think the lack of his involvement is one of the many reasons that Twilight Princess felt somewhat bland compared to past titles.



Since we're on the subject I'd also like to point out the Mt. Crenel theme from the Minish Cap. Like the mountain in LA and the Great Ocean in WW, the song is based a little on the main Zelda theme but what I liked most was that the Dark World theme got worked into there too.

Minish Cap had some of the best arranged Zelda music I've ever heard.  Mt. Crenel was awesome... it was an arrangement of the series theme but contained the rhythm of "Time of Falling Rain" from Zelda 3 and ended with a motif from "Hyrule Field Main Theme" from Ocarina of Time.  Epic.
