Actually, MGS3's ending in general, is one of the best.

I feel this is kinda unfair in some ways.

Sure Portal tops out for the ending credits, but what about in game music? I still occasionally go back and play the first level in Donkey Kong Country just for that stupid background music.

 Gave me chills when I was playing Subspace Emissary in Brawl, and that song started playing.  DKC had the best soundtrack ever when it launched in 94.

I'd have to say hands down, Mass Effect's end credits song. It was perfect for the feel of the end, and just a great song overall.
