I would want so many things:

Sandshrew having TWO evolutions
Arcanine having TWO evolutions
More dramatic "cutsecenes" after fainting in battle
No "trade to evolve" Pokemon

Those are a bit minor... what are your BIG, BIG annoyances in Pokémon? An example would be feeling constrained by having to carry around HM-only Pokémon.

The ability to breed pokemon with different species pokemon making hybrids of each type. Can't do insane ones that make no sense.

So you could do Charizard and like a Alakazham and have a Fire/Pyschic. But you couldn't do like opposites like Charizard and Blastoise. Would allow for some neat combinations and offer more than just the standard breeding. Male's give primary focus females give secondary. So a Charizham would only get limited pyschic abilities but keep his mega fire rape powarz.

 Not being able to rebattle Gym leaders.

Not being able to get all 3 starter Pokemon's without trade abusing/deleting file in beginning. You don't have to get them all at start, but have the possibility to get them later.

I also agree on more Pokemon having 2 evolutions, you should focus mainly on those.

Dragon being Supereffective against Dragon

Never getting stuck because the enemy is too hard, for instance bosses and such.
