They overshipped in Japan, its quite likely they overshipped in other parts of the world.

It says 3 million MGS4 shipped. Not 3.94 million and not sold to consumers.

VGChartz has it at ~2.2 million back then. 800k units in shelves doesn't sound impossible either. For example, if you look at the Japanese data, sold/shipped rates vary widely from game to game.
