IMHO:

Best:XENOGEARS

Worst:Star Ocean 3...Disappointed me.

Best: Shin Megami Tensei Nocturne

Worst: Tie between Final Fantasy 7 and Star Ocean 3

For a jrpg that has a story, FFXII is it.

Edit: OH and the best goes to chrono trigger and FFVI.

Best:FFX, KH series, Chrono Trigger/Cross

Worst:Final Fantasy XII(story wasn't bad, just not as good as previous games in the series)

LOL at saying SO3 had the worst story. I personally though that SO3's story, while not the best, was still pretty decent. That's my opinion though, not your's. Can't comment on FFVII story since I never played it before.

Best: Maybe Final Fantasy VI. Pretty much every character was compelling, and there were so many great subplots.

Worst: Either Final Fantasy: Mystic Quest (boils down to: "Ben, you're a crystal!") or Enchanted Arms (thanks in no small part to Atsuma's constant, plaintive refrain of "Toya...?").

Edit: Oh, snap. I just remembered Final Fantasy X-2. Y! R! P! Girl Power! Yeeuuuch.
