There is a difference: You can of course train your mind with crossword puzzles and other brain teasers that you find in newspapers, but then you are limited to one puzzle per genre per newspaper - then you have to buy another newspaper. Of course you can buy puzzle books, but then you will use a pen/pencil, and if you've done puzzles on pen/paper before (who hasn't?) the paper starts to get mighty messy by the time you are done.
Additionally, online puzzle games requires an internet connection, and having the same puzzles on your handheld doesn't depend on being online to work.
It's just overall more convenient.
About the "going outside for graphics" argument: Yeah, it's silly. Going outside will not allow you to see, say, Mount Doom or Monkey Island.
