I can dock but can't board, neither from the pilot seat nor from my docking module inside the ship. I've tried saving and reloading the area, I've tried changing ships and trying to board from other ships (tried 3 different ships), I've tried hailing before docking, I've tried docking, undocking, and then redocking before trying to board, nothing works sadly. 

Tried using different ship parts for docking? I doubt it'll work though.

I wonder if the glitch that you've described with New Atlantis spaceport being damaged and NPCs falling through the map also caused The Den to "vanish" internally, like you can't board because there's nothing able to load. The "cell" of The Den being damaged along with New Atlantis. Hope it's fixed ASAP. Sounds like a very nasty bug but should be easy to replicate.

Yeah, I think it was something like that. During my searching for answers I discovered there are also other variants of the bug, such as one where instead of being unable to board the Den, the whole space station is either gone for them or has a map marker but won't let them dock. There are even some people suggesting that The Den became a ship for them and could be sold, which would make it disappear completely. So my thinking is maybe that when you take the pirated ship there to sell it, the Den becomes the pirated ship, and then you effectively sell the interior (or sometimes both interior and exterior) of the den, making it impossible to board from then onwards.
