I think Ghost-type is just a way to reffer/classify them, they are not literally ghosts, therefore they can die, just as they can faint.

But more importantly, maybe you're overthinking it?

Ectoplasm may not be organic in nature, but like all things, it deteriorates. So I suppose even they can die. What they become after that, though, that's a very metaphysical question.

I think Ghost type Pokemon can die and they just fade into oblivion. On the other hand there's also another kind of spirit Pokemon when they pass, like Cubone's mother.

They're just Pokemon that happen to be ghosts. I guess it's like Fairy type, not all of them are actual fairies but have fairy-like characteristics. Any other Pokemon just dies and might leave a trace of energy that manifests in some places like Mt. Pyre or Lavender Town, but they're completely ethereal unlike Ghost types that can be affected in battle.

I'm pretty sure it's like in modern folklore. If somebody was ruthlessly murdered, they might become a ghost because of their negative emotions.
