MGS1 started it all for me, amazing story, moving characters.... nostalgia...
MGS2 Didn't hate Raiden, but he was no snake... but... DOGTAGS....
MGS3 I loved the boss fights, and I thought the camo system was amazing :x
Crap > MGS2 > MGS

MGS3, MGS, MGS 2.
Three was great and had so many twists in the story. MGS is a classic in it self. It reignited a franchise that hadn't seen daylight since the NES. MGS2 had a weird but interesting story but was not as good as 1 and 3.
MGS3>MGS>MGS2. Honestly MGS3 is the best because that ending is one of the best in MGS history. It is one of the best in video game history.

Its tough, but overall MGS 3. MGS 2 had the best story, but the gameplay in MGS 3 and the likeableness of the story by everyone push it over the top.
I honestly didn't like MGS that much because I played MGS2 first and could never get over the terrible aiming system. In hindsight though it was a pretty good game, but the other two are better.
We had two bags of grass, seventy-five pellets of mescaline, five sheets of high-powered blotter acid, a salt shaker half full of cocaine, a whole galaxy of multi-colored uppers, downers, screamers, laughers…Also a quart of tequila, a quart of rum, a case of beer, a pint of raw ether and two dozen amyls. The game is awesome and that ending was just epic

I choose Metal Gear Solid because it's like the classic one. However, MGS3 would tie it for sure through the cut-scenes and the change in gameplay.
MGS2 wasn't bad, it just took a few times through to really grasp everything in the story..... Lastly, don't even get me started on Twin Snakes (despite not including it due to it being a remake not done by Kojima).
i got the essentail collection, and mgs2 substance is pretty good, and i finally got past the level where your on the boat and those russian guys take it over. but out of the 3 mgs3 takes it all but that might soon change after i finish the other games.
MGS3 because of the AMAZING ending.
MGS1 because it's the game that started it all.
MGS2 is last because it doesn't have anything notable that puts it above the other two. :P
