I choose Metal Gear Solid because it's like the classic one. However, MGS3 would tie it for sure through the cut-scenes and the change in gameplay.
MGS2 wasn't bad, it just took a few times through to really grasp everything in the story..... Lastly, don't even get me started on Twin Snakes (despite not including it due to it being a remake not done by Kojima).
