Its tough, but overall MGS 3. MGS 2 had the best story, but the gameplay in MGS 3 and the likeableness of the story by everyone push it over the top.
I honestly didn't like MGS that much because I played MGS2 first and could never get over the terrible aiming system. In hindsight though it was a pretty good game, but the other two are better.
