I can't really see how replacing concave thumbsticks with domed is improvement, but I guess it goes under "personal preference".

pressing the R3 and L3 buttons to run which a lot of games require is hurting my thumbs on PS4 thumbsticks.

Depends on the game. Some games it works perfectly fine, others the button layout is completely messed up (and occasionally impossible to change as well). As an example, DW8XLCE (ironically a PS4 console exclusive too) has the buttons completely messed up and the menu to change the controls freezes if a PS4 controller is being used. Can't remember anymore off the top of my head but that's not the only game I've tried using a PS4 controller and in the end had to switch to a different one since it wouldn't work properly.
