I highly doubt it has anything to do with the show at all.

When "Mechs" and "Fly me to the moon" are added together it is almost always done as nod to Evangelion.

Old Blue Eyes may have done the most famous cover, but the song is pretty synonymous with Eva in a lot of circles.

The theme of the plight against angels is a theme shared by both Evangelion & Bayonetta and the preceding is probably a nod to the latter. So you're not wrong. =P
