It's obviously more complicated than that, or we'd have all the missing Square and Enix games.

Well I don't know what's going on between Squeenix and Nintendo in the West these days. But something's wrong. The number of titles coming over have been seriously lacking. They've only released Deus Ex for WiiU as far as I know, and the 3DS isn't exactly getting a lot of support from them either, with all of their games (apart from Theatrhythm) having been published near the launch of the device and virtually no support in the West after that.
Also the Squeenix VC games HAVE been released on WiiU... in Japan. So it's not a question of having to port them anymore. They're simply not coming West for some or other reason.
If I would have to guess (and this is pure speculation) then the following is going on: Nintendo wants Squeenix to bring their Japanese games for 3DS and WiiU to the West (mostly Dragon Quest), but Square isn't willing to do that. So Nintendo uses the VC games as leverage. If Squeenix doesn't want to take any "risks" in the West on Nintendo platforms, Nintendo isn't going to hand them an easy way of making a quick buck in the West either by releasing their VC games for them.
