N64 > DS (blur > crap resolution)
Emulated HD DS ~= emulated HD N64 (depends on the game. The textures are crap etc but the art style/character models are usually better because devs learned how to make good looking low poly models etc.

Let's just say that I prefer stretched textures over overly pixelated textures.
This isn't even a contest lol. The DS fits more polygons, effects, and colors. Unless you actually like less polygons and blocky games, this isn't even a subjective thing. DS games objectively look better.
DS graphics. The faces in DS games actually look like faces. The faces in N64 games look like they're eyes are flat.

I'd say N64 looks considerably better in this comparison, especially when you consider that without emulation N64 would have a resolution advantage also.
One only needs to look at the Zelda games for both consoles. N64 it is.

Honestly I think the N64 versions look better color wise.
