I don't think so.
The genius of putting these metaphores into this fictional world is that people can be more honest with their reactions to the situation. The fantasy seperates us from it so we don't feel guilty for making the decisions we make. Life breeds creativity and all that.
This does make the story elements more relatable for many. Personal investments are made with the stories due to their similarity to real life.
Seriously, think about the story and think about big civil issues in the world today and yesterday.......they game directly correlates with them in its own way.

Take a group of people to oppress, make someone the outcast of society (rassism or something), and create a threat/agressor/conflict potential.
Imo thats standard storytelling tools to make a world more believable and give it more depth+ history.
As far as i remember (and it's been some time since i've played the game), all these issues are rather broad and unspecific in the game (i don't remember getting much detail on many of them, maby the quinary) which leads me to belive they are plotdevices rather than some deep social criticism.
But that's just my opinion (and may well be wrong).
