MS is paying Bluray royalties, so in theory they're paying Sony. Yet PS4 doesn't play Bluray movies until you update it.

Any chance that means Sony has to pay Bluray royalties as well?

Yes Sony does pay royalties to the Blu-Ray Disc Association - which it is a part of. I don't think the day 1 update has anything to do with it though.

I'm baffled Sony has to pay anything considering they arguably saved the format while losing billions in the process.

Yes.. Sony also probably pays the most as they have the best selling device with a blu ray drive.. A blu ray drive license cost ~ 10 bucks.. And with 80 million sold.. They do get some back but there are 18 patent holders and the other 17 still need to be paid..

I guess I presumed those fees were maybe waived for Sony given they are apart of the group and their contributions.

That's a rough group to be apart of.
