Chrono Trigger? Super Mario World? A Link to the Past? Strider?
Just shooting in the dark here.
Anyway, my #41 and #40 are ActRaiser and Zeus: Master of Olympus respectively. Overlooked gems, the two of them. ActRaiser is on the Wii's Virtual Console and Zeus is on GOG.com. Go check 'em out if you're at all interested in city building games with gods and monsters and/or posterior-kicking 16-bit music.
A couple of lazy clues for #39 and #38:
#39: Something tells me that this guy wants the P. (hydrocarbon)
#38: This game is known for having the hardest boss in the series.
Finally I've completed my list. I had to leave Final Fantasy IX out because I' m not going to skip sidequests to beat it in time.
My PC time has been rather erratic lately, so maybe I have time to make some clues, maybe not... We'll see.

It's none of them and I'll reveal it now, I haven't gotten to 40 39 yet.
My 41 is FFIV, DS and SNES version.
